D3 if you need the extra speed (frames per second) for sports or wildlife, if you need a LOT of shots on one battery charge. If you will always have the battery grip on the D700, then a D3 also makes some sense (as it will actually be a bit smaller).
All other cases, D700 makes more sense. Also, the D700 can be found new. The D3 has been out of production for quite some time.
If you meant the D3s, then that would change a bit the answer, though.
Edit: just read your older thread: apart from me failing to understand why you "must" move away from small sensors...At ISO 200, you'll be very hard pressed to see any difference between a D300 and a D3. But...in a studio environment, I'd go for the D700. If one really refuses the D800. Because that's currently the most logical choice.
